Yes its very necessary to know about the country if you are going there first time. You must be know the language, if not more then that much that you can read bus station names. And my suggestion is that book your hotel online before going anywhere.

If you are a night person then you should definitely go to Bodrum. Bodrum is all about nightlife.
Whichever destination you choose, you can go to Ephesus in couple of hours and stay in Selcuk.
From Selcuk, take a bus or flight to Cappadocia area and then Istanbul.
Bus, plane and train are available between all those 3 destinations.

If you stay in Izmir, you will spent most of your time on the road.
I wouldn't choose one base location.
If you are flying down to Izmir to see Ephesus, I would stay in Selcuk.
It is half an hour far from the airport and it is 5 minutes away from Ephesus.
Ephesus is huge and you can easily spent a day in there. You can also visit Virgin Mary's house and maybe the old Greek village of Sirince.
For Pamukkale, I would stay in Pamukkale.

My wife and I are starting to plan a trip to Turkey late this year. We want to do a full day tour of Ephesus and then a full day tour of Pamukkale. We will be flying into Izmir from Istanbul.

We are not sure about this: - should we base ourselves in Izmir or Kusadasi to visit these places? Is Izmir more convenient to stay or Kusadasi? Or should we base in some other town nearby?

For more information about tours in Ephesus then maybe have a look at this website http://www.ephesustours.biz/ which I think will be helpful.

As well as the ruins at Ephesus, there are several other interesting sites in Selcuk and around the area, such as the remains of the Temple of Artemis (1 pillar), the Cave of the Seven Sleepers, the House of Mary and in Selcuk itself you can find the bizantine citadel and the remains of St. John Basylica, the Aqueduct and the Ephesus Museum: check out http://www.ephesus.us/ephesus/ephesusmuseum.htm for more information on this.

Otherwise, Priene, Miletus and Dydima are located a further south on the coast. You could take a trip to Izmir to see the Roman remains at Agora (http://www.sacred-destinations.com/turkey/izmir-agora.htm) and there is an Archaeological Museum there too.

when I'm in Turkey I prefer to rent accommodation rather than stay in hotels as it saves money on food etc. Lots of websites like http://www.casamundo.co.uk/turkey/ offer this service.

Selcuk is the closest town to Ephesus. It is close to Izmir airport too.
There are daily tours to Ephesus from Selcuk. You can easily arrange this from your hotel. Just make sure, it is a guided tour.
If you are planning to spend couple of days for Ephesus, I would suggest you to take a guided daily tour on your first day. They give very good introduction and cover all the major sites. Other days you can travel by yourself. It is very big and you can easily spend 2-3 days if you are a keen history lover.
Other than Ephesus,
-there is another ancient city called Nysa. It is probably 1 hour from Selcuk, after Aydin (another big city). It is not famous and well kept like Ephesus but it is well worth to travel.
-Pamukkale is not an ancient ruin but you must see it if you are in the region. It is another magical area in Turkey. See the pictures here http://www.flickr.com/search/?q=pamukkale&w=all
-Sirince is small a village famous for its old greek houses and homemade wine. Spending a night with a friend is very nice in this small village.
There are lots of places to see around but all depends on how much time you are willing to spend.
good luck with your trip
